One solution may be to use Stone Create instead. It's a shame to have 
to pay for another drawing application, but because Create doesn't 
attempt to parse the PDF, it never seems to encounter such problems. 
The downside (in addition to not having Illustrator, of course) is that 
you can't actually edit the PDF, only include it in another document.
