Yes; this is the kind of thing to do.
Rather than repeated comment/uncomment of the \includeonly
commands, take multiple copies of this base file.
Do the comment/uncomment exactly once.
Then construct a Makefile to make it easier to run the resulting
 .tex  files as separate jobs.

You don't need a front-end like TeXshop for this.
If far easier to use the Unix command-line.
