Yes I think you need to convert the encoding to Iso Latin before moving
your file to Linux. I've done a quick test and it seems to work: in
TeXShop, in Preferences/Document select the Iso Latin encoding, type
your accented letters directly, then in LaTeX select
\usepackage[latin1]{inputenc}. Doing this, I get in my LaTeXed output
the accents corresponding to the keys I pressed. But I've not yet tried
to move the TeX input file created by TeXShop to a Linux box, and see
what happens.
