Sounds like the transfer was done in text-mode, not binary.
There's probably a preferences file somewhere that you can set
to ensure the correct mode is used with PDF files.

Yes; but you must ensure a binary transfer.
Sorry, I don't know how to configure scp for this.
I'd be very pleased to find out how.
