well that's the question...
are you using a .ini file that has aliased it (new name is \outputmode)
If I add \show\pdfoutput it says

> \pdfoutput=\outputmode.

but if your lua code is doing similar tests the alias
\let\pdfoutoput=\outputmode
at the tex level may not be enough. hard to say without seeing it:-)
