Many people process tables quite happily using LaTeX2HTML.

It would help a great deal if you provided an example of the kind of 
table
coding that is causing you difficulty, rather than just making a blanket
statement blaming one piece of software or another.

Tables can be very complicated objects, and the possibilities
of what to put in the header (ie.e column-specification) are being
extended by different packages in different ways, to obtain special
effects. So you have to expect that some new features, designed for
one piece of software, will not work with other software.

Also, don't forget that HTML is rather primitive as a typesetting 
language,
so many effects will never be able to be implemented anyway.

Just send an example, and someone may then be able to show you
how to modify it so as to get an acceptable result.

New version of what ?
There has been no real new version of LaTeX2HTML for several years now.
