I don't use Lyx any more but in my LaTeX documents I use

\usepackage[obeyspaces,spaces,hyphens]{url}
\usepackage{hyperref}

(in this order!) which gives me proper hyperlinks in HTML and PDF 
output. For details about the options of the url-Package see the 
comments in the file url.sty.
