I'm not entirely sure what's happening. I have just finished a package that overhauls the logo mechanism in xltxtra, CTAN will have it in a couple of days, and it will soon replace what's in xltxtra. I don't have the time to test it now, but I'll see what happens when I use my package.<br>

The \XeLaTeX and the \XeTeX logos from xltxtra.sty are typeset differently, on the same line, with the same font. Particularly the difference (or kerning) between the first X and the lowered Ǝ (LATIN CAPITAL LETTER REVERSED E, U+018E, here, in the logo actually reversed by rotating thanks to graphicx package, where it's real funny when slanted or italic or handwritten):<br>
