Your log-file doesn't look as if you had regenerated the format
today:

This is XeTeXk, Version 3.1415926-2.2-0.999.6 (Web2C 7.5.7)
(format=xelatex 2009.5.9)
                     ^^^^ that's the 9th may.

It should be format=xelatex 2009.5.17

Check if you have another fmt-file in the search path.

This set looks okay. Nothing that would explain why xelatex has a
completly different set of languages. To make sure you could look in
the various .dat to check if one of this has the languages activated
you see in the log.
