This is of interest to us, because we're currently planning on using
bolding for this purpose in our interlinear examples (with the Covington
macros to do alignment).  We hadn't thought about whether it might make
things not align.  Can you point us to some specific examples?  Maybe in
Language, Linguistic Inquiry, IJAL or some other accessible journal (or
on-line, of course).
