This is clearly the reason. The Omega directional engine  (used in Aleph 
and now LuaTeX) is more sophisticated than the one in eTeX (TeX--XeT) 
which is used by XeTeX. On the other hand, it is also much more fragile! 
I've never been able to typeset bidirectional critical editions properly 
with Omega or Aleph, for instance. This is one of the many reasons why I 
prefer XeTeX. The situation may change with LuaTeX being actively 
developed, but I believe the LuaTeX developers are first concentrating 
on other issues before making changes to the directional algorithm 
inherited from Aleph.
