OH!
lmodern.sty now sets the maths fonts to LM as well!
Why didn't anyone tell me :(

I've updated the version of fontspec in the SVN repository, or you  
can change
   \usepackage{lmodern}
to
   \renewcommand{\rmdefault}{lmr}
   \renewcommand{\sfdefault}{lmss}
   \renewcommand{\ttdefault}{lmtt}
