I don't think they're being deleted, or you'd see a different error. 
The i-Package configuration script must be failing to rebuild them, 
though. I'd be interested to see the "subprocess output" of such a 
failed installation, if anyone has one.

kpsewhich won't find them because it doesn't know about the .xfmt 
extension; you'd have to say
	kpsewhich --format=fmt xetex.xfmt
	kpsewhich --format=fmt xelatex.xfmt
and then you should see where they are.

I don't know; I'll try to look into this. You'd be welcome to send me a 
sample of your patterns and input text, so I can test those specific 
examples.
