Yes, it does.
Apparently, I did misunderstand your original question after all, but
the answer is still no ;). In portable mode, Tw will use whatever
directory you put after the "libpath=" in texworks-setup.ini (see
http://code.google.com/p/texworks/issues/detail?id=95 for more info on
that), *if the directory exists*. If you put "config" there, it will be
in "config", if you put something else there, it will be somewhere else.
Anyway, if you use portable mode by default, it would probably be best
to do initial tests with the new version using a different libpath
directory, to rule out corruption of your existing files.
