[tex-live] Fundamental package texlive.infra not present

This night routine

tlmgr update --all (or --self)

unexpectedly returned

Fundamental package texlive.infra not present, uh oh, goodbyeSerious error,
texlive.infra not found at /usr/local/texlive/2013/bin/x86_64-linux/tlmgr
line 5851.

it happened ONLY on x86_64-linux

/usr/local/texlive/2013/tlpkg/tlpobj/texlive.infra.x86_64-linux.tlpobj
/usr/local/texlive/2013/tlpkg/tlpobj/texlive.infra.x86_64-linux.tlpobj

are present and do not seem to be corrupted


tlmgr check  claims that a lot of packages are missing which is not the
case but

/usr/local/texlive/2013/texmf-config/

seems to be wiped-clean with only ls-R present (not very surprising as it
sits on the disk partition which is 100% full; I am not a sysadmin, just
current texlive maintainer)

 pdflatex runs properly, so only tlmgr actions update fail (and check
reports errors)
