Right.

tlmgr and install-tl use texmf-var, but updmap(-sys) itself takes the
one from texmf-var when adding maps and copies it over to texmf-config.

So, the solution will be that we change install-tl and tlmgr to create
the updmap.cfg file in texmf-config anyway.
