    IMO the best place is TEXMFHOME/texdoc/texdoc.cnf.

Looks sensible to me, but see below.

    The directory "scripts" should contain the scripts themselves (like
    texmf/scripts).  

Agreed.

    Don't know whether TEXMFHOME/texdoc.cnf is appropriate.  

No config files at the top level of a texmf.

    A site-wide config file doesn't make much sense, except in a
    single-platform environment.  In this case the admin can put it into
    TEXMFLOCAL.

Therefore, the best thing would be to actually look for
$TEXMF/texdoc/texdoc.cnf, where $TEXMF is already defined to be the
standard sequence of trees.  I.e., expand that with kpse and take the
first result.  Or maybe concatenate all results.
