Btw. I should probably mention that I'm running Debian Unstable.

Minimal document attached as test3.tex.

A log file from a run with pdflatex without the texlive-binextra
package installed is attached as test3-without-tl-binextra.log.

Missfont.log contains:

   mktexpk --mfmode / --bdpi 600 --mag 1+0/600 --dpi 600 ec-lmr10

But the interesting part is only shown on stderr:

kpathsea: Running mktexpk --mfmode / --bdpi 600 --mag 1+0/600 --dpi 600 ec-lmr10/usr/bin/mktexpk: line 141: gsftopk: command not found
mktexpk: don't know how to create bitmap font for ec-lmr10.
kpathsea: Appending font creation commands to missfont.log.

Ok. But as I remember it the error wasn't reported when I only had

  tex-common texlive-basic texlive-basicbin texlive-documentation-base
  texlive-latex texlive-latexrecommended texlive-pdfetex

installed. I then installed some more packages (I don't rember which
anymore, but _not_ texlive-formatsextra) and the error message
occurred. And disappeared again when I installed texlive-omega.

But since you are working on something better anyway this doesn't
matter.

A minimal example is attached as test6.tex and log file with and
without the texlive-mathextra packages installed is attached as
test6-without-tl-mathextra.log and test6-with-tl-mathextra.log.
Missfont.log contains:

    mktextfm fplmr

Probably because:

   seamus% dpkg -S /usr/share/texmf/tex/latex/psnfss/mathpazo.sty
   texlive-latex: /usr/share/texmf/tex/latex/psnfss/mathpazo.sty

where as:

   seamus% dpkg -S /usr/share/texmf/fonts/tfm/public/mathpazo
   texlive-mathextra: /usr/share/texmf/fonts/tfm/public/mathpazo

But I guess this is not a problem spcific to the Debian packaging.

A minimal document (test7.tex) and log from run with pdflatex
(test7.log) is attached. This test document results in a missfont.log
with:

   mktexpk --mfmode / --bdpi 600 --mag 1+0/600 --dpi 600 ec-lmr10
