hmm, i'm afraid this isn't a problem concerning to ProTeXt, but a 
general question to PDFLaTeX.

AFAIK the only external formats which might be included by PDFLaTeX are 
PDF, JPG and PNG. I don't know if there are converters, who can do the 
job of converting U3D to PDF.

Perhaps you should ask in a more generalized TeX-related forum.
