I don't have a large book with many included file so I can't test a comparable example but in all the example files that use \include that I use for testing I'm not seeing that problem with missing files? I wonder if the long compile times are due to latexmk having to try to find those missing files.

If you wish I can send you a copy of the previously used latexmk script for your testing.
