Howdy,

I just noticed that Adam's email also suggested the possibility that a virus scanner could be doing that. Do you use one of those? Can you configure it to leave line endings alone? I'd guess that even zipped files will get messed up by that sort of thing. From what I've seen they cause many more problems than they solve---at least on the Mac.
