Howdy,

If by ``short paths'' you mean simply the file name do the windows with ``short paths'' have that Show Full Path checkbox as being checked? What OS version are you using? Are the files automatically being reopened when you start up TeXShop? Note: only windows opened on or after the check box is checked will show the full path so a window that is being automatically re-opened that didn't have the full path may still not have the full path shown.
