 From my experience, TeXShop is installed in /Applications/TeX/ and  
TeXLive is installed in /usr/local/texlive with a symbolic link in / 
usr that points to the distribution in use at the moment.
Neither of these places would be used by Apple, so there is no  
likelihood of the system libraries being trounced.
