I don't _think_ you need to uninstall the TL installation. If you do, I
suspect it will also uninstall MacTeX since TL-wise, they should be
identical. MacTeX only adds stuff as I understand it.
Did you ever use updmap as opposed to updmap-sys? If so, you probably
have "stale" configuration/mapping files in your personal tree which
are overriding those you just updated in /usr/local. Try looking in
~/.texlive2008. If there's nothing there you need, you could just
delete the directory and stick to ~/Library/texmf. Also look in
~/Library/texmf.
At least, that would be my guess...
