My directory structure is just as you describe.  As I recall, I had a  
problem with BibTeX finding bib files when I first installed TeXLive  
(using MacTeX), and separating the bibtex databases and bibliography  
styles as you indicate was the fix.  So that's not the explanation  
for the current mystery.  I suppose as long as it works reliably I  
won't worry about it too much, but one does wonder....
