Just want to report back for those who also have cross-platform needs.

----------
JabRef on Windows can display correctly the .bib file (created by
BibDesk on Mac, and checked in from Mac via CVS).
----------

Both JabRef and BibDesk can link to the physical electronic copies of
papers. Now the next thing to figure out is if they can coexist ... By
that I mean, the "local url" fields created by each program does not
conflict with each other. So on Mac, the link correctly bring me to
the linked papers stored on Mac; while on Windows, the link correctly
bring me tot he copies on Windows.

Try using JabRef from <http://jabref.sourceforge.net/>, which is platform-independent (and free). I know a number of people who use BibDesk and JabRef together, and haven't heard of any problems.
