I have forgotten exactly what Gerben said, but he indicated that  
there was a bug in TeXshop's handling of arguments (to do with order,  
if I remember correctly), which is why a new version of TeXShop was  
called for, and why the user cannot just simply fix up the  
preferences as you suggest.
