Context has some facilities for adding the post-it like notes to pdf  
files, but that is from the source. The underlying raw \TeX code  
could be used in pdflatex as well, I think. There is also a package  
for latex called attachfile which may be of interest.

The encryption technique to allow Adobe Reader to do this is not  
publicly available.

Preview in Tiger can do this, and Tiger offers the raw functionality  
to add this to other viewers as well.
