I'm not even close to competent to talk about this. Adam would explain 
things much better and more exactly than I do.

What I understood from other people's explanations: 
~/.MacOSX/environment.plist affects all GUI applications, not just 
X11.app as ~/.xinitrc does. Hence, depending on what exactly you put 
inside that file, it may set things right for X11.app but break things 
for other applications. For example, modifying path settings inside 
~/.MacOSX/environment.plist is known to have created problems for 
i-Installer.
