[OS X TeX] EPS vs PDF figures

In MATLAB, you can also choose the Export option from the File menu in 
the Figure window (since the figures are displayed using X11, this 
option is in the window rather than on the menu bar). This gives many 
options for file format, including eps (and pdf).
