TeXShop has some different scripts to produce PDF document (see Composer) :
PdfTeX, TeX & Ghostscript or your own script.

With PdfTeX (default), you have to provide the figure in PDF format
(or jpeg, png).

If you have only the EPS format, you could convert your figure in PDF
--- see eps2pdf, convert (ImageMagick), ps2dpf (ghostscript) ---
or use the TeX & Ghostscript script.

You could modify the Preferences of TeXShop to use TeX & Ghostscript 
by default.

ImageMagick and Ghostscript are avalaible at the Gerben Wierda site 
(i-installer).
