    By analogy with XeTeX, it should be tex/luatex and tex/lualatex.  

Yes, I suppose so.  That is, texmf-dist/tex/{luatex,lualatex}.

    That said, Taco introduced a <texmf>/luatex/lua hierarchy for Lua
    files that are independent of the macro packages, like some
    additional modules (see
    http://www.ntg.nl/mailman/private/dev-luatex/2009-January/002128.html).

Yes, Taco and I discussed it, and this was our best idea for these Lua
files, which are essentially part of the implementation rather than a
third-party "add-on".  And so it's really just texmf/luatex -- it won't
exist in texmf-dist.  And it won't be part of TEXINPUTS (as far as I can
remember).
